Kemudian setelah lulus dari Madrasah Tarbiyatul Mubtadi'ien, Kempek, Cirebon, Jawa Barat, Said melanjutkan pendidikan ke Pesantren Hidayatul Mubtadi'en, Lirboyo, Kediri, Jawa Timur. Kemudian selepas dari sana, Said Aqil hijrah ke Yogyakarta. Ia menimba ilmu di Pesantren Al-Munawwir, Krapyak, Yogyakarta selama tiga tahun pada 1972-1975. Setelah itu, dirinya melanjutkan kuliah di Arab Saudi. Said Aqil mendapatkan gelar sarjana dari Universitas King Abdul Azis, Jedddah Jurusan Ushuluddin dan dakwah pada 1980-1982. Kemudian, Said Aqil melanjutkan studi masternya di Universitas Ummul al-Qura, Mekkah jurusan Perbandingan agama pada tahun 1982-1987. Masih di jurusan dan universitas yang sama, Said Aqil meraih gelar doktoral pada 1987-1994.
