Kemudian selepas dari sana, Said Aqil hijrah ke Yogyakarta. Ia menimba ilmu di Pesantren Al-Munawwir, Krapyak, Yogyakarta selama tiga tahun pada 1972-1975. Setelah itu, dirinya melanjutkan kuliah di Arab Saudi. Said Aqil mendapatkan gelar sarjana dari Universitas King Abdul Azis, Jedddah Jurusan Ushuluddin dan dakwah pada 1980-1982. Kemudian, Said Aqil melanjutkan studi masternya di Universitas Ummul al-Qura, Mekkah jurusan Perbandingan agama pada tahun 1982-1987. Masih di jurusan dan universitas yang sama, Said Aqil meraih gelar doktoral pada 1987-1994.
